My flight is due to arrive at Copenhagen airport at 13.45 and the cruise is due to sail at 17.00 will i have enough time and which would be the best method of transport to use.

You should have plenty of time to get there, no worries:) The airport in CPH is not far away from the city and there are a variety of options for you to choose from in terms of transport.
Best method of transport however must be up to you to decide. A taxi is of course the easiest way to get there and you should definitely consider this option in case your flight is delayed for an hour or more.
