I%26#39;m finishing our itinerary. I would like your advice on which sites are closer together. We have some open times and I%26#39;d like to group things by location. Also, if there%26#39;s something I%26#39;ve missed? (We will work meals in whenever we get hungry).

WOW, you have really done your homework. I will be watching too for the answers to your location questions, since we will be visiting Copenhagen in two weeks.
We just returned from DC and loved the week we spent there.

They way I read you - you need to sort these places out:

I would start by striking two: H. C. Andersen museum - Odense is the town for all things Andersen but that%26#39;s one and a half hour away by train and not covered by your Copenhagen card - I assume you%26#39;ll get those with this itinerary.
H.C. Andersen attractions in Copenhagen is arteficial fairly land stuff just meant to relieve tourists of money.
Then I suggest you drop the Danish Museum of Art.
With a visit to Frederiksborg Slot and Louisianna you%26#39;ve seen plenty of pictures - unless you are art buffs of course. If you are and want to go - it is close to Rosenborg Castle.
How much time to spend in Christiania depends on how interesting you find the place - I personally get quite depressed by the place. You could walk through in 45 minutes to 1 hour or you could spend more time having lunch or taking a tour if you want.
Nyhavn - if you fit in the canal tour early on - you%26#39;ll get an idea of how long you want to spend there. It can be walked in 15 minutes - but you might also want to sit down for a beer or lunch.
It%26#39;s expensive but there are OK places that serve a decent lunch.
The round tower is most fun in nice clear weather - and would fit nicely as a thing to do in connection with the Amalienborg changing of the guard.
The point about Copenhagen is that it is really compact so getting from place to place is not difficult or tiresom. You can walk from the Design Museum to the Jewish Museum in 7-8 minutes and from there to the library in a further 6-7 minutes.

As for design – the design center is worth a visit – I think an hour will do.
Danish Museum of Art – or Statens Museum for kunst – is a nice place, entrance is free and it is beautifully placed in Østre Anlæg, one of the parks that were once part of the defence line of Copenhagen. Worth a walk in good weather.
There are two national libraries. If you are thinking of the one that also goes under the name ”The Black Diamond” you could consider visitting the national photo museum in the basement that hosts a big collection and has changing exhibitions. The other national library is near Nørreport St. and Strøget, the big walking street and is old and beautiful.
Jewish Museum is small but interesting – not the least because of the interior design by Daniel Liebeskind and it’s just next to The Black Diamond (national library).
Nyhavn is pitoresque and worth a walk, the bars are a bit overpriced and some people prefer to buy there drinks in a local drugstore and just chill along the shore. From here you can take the canal tour – highly recommended.
Round tower is highly interesting as well and Christinia is unique – you can easily spend some hours here. It’s quite a big area with interesting bars, small eateries and shops.
There are many other interesting things.
Missing things? You should definately consider to visit the neighbourhood of Vesterbro. An old working class area turned into a lively area with youngsters students, immigrants, artists and so forth. Many good bars, coffee shops, restaurants and shops, especialle around Istedgade, Værnedamsvej and the old meatpacking district Kødbyen.
